Does Joker placement order affect scoring?

Yes! Jokers trigger from left to right. Placing +Mult Jokers to the left and ×Mult Jokers to the right results in exponential score explosions. Blueprint copies the Joker immediately to its right.

How should I handle Boss Blind debuffs?

When a suit is debuffed, cards of that suit give no chips and cannot count for flushes. Pivot to other suits for pairs or three of a kinds, or rely on suit-independent Joker synergies.
